The Rune Dock is the equivalent of a deck -- it's where runes are stored. In game, the rune dock is located at the top of the screen, and as the game goes on, more runes will get revealed until they are all revealed.
To deploy a champion, cast a spell, place a relic, or equip a champion, drag the rune from the rune dock to where you want it to go.
